Conflict in share-custom-config from two different amps

I am facing an issue where share-custom-config from one amp used in project is overriding advanced search config tag from another amp. One of my amp is going to be a core amp, with a custom type that will be base of our client specific customization and every other amp will inherit that as parent, which we will use for every customer and other amp is the one where we do customer specific customization which have a customer specific custom type. Now I want that my customized amp's share-custom-config to override the advanced config tag from the core amp's share-custom-config. Right now I can see the form for my custom type from the core amp but not for the client specific custom type in Advanced Search.

One solution can be that I remove the Advanced Search config tag from the core amp's share-custom-config, but we can't do that as the custom type used in the core can also be standalone and not just for inheriting purpose.

Please let me know how can I achieve this.
